I don't think there are many villains I've encountered as humanised as Irenicus, as Vendrin said. Barring his slightly insane ambition before you meet him, he's a brilliant tragic fall.

Greetings from the outer planes Clueless primes! Just taking a break from planewalking and hittin the prime worlds hheheh.
Favourite villan? Well theres so many. The elder god in Legacy of Kain (RIP Tony Jay

) Then of course Sarevok! Gotta love a fighter with intelligence and the strength and will power to wield a greatsword in one hand! Plus he almost cause murder on a cataclysmic scale! ALthough my sources tell me that you can covert him into a chaotic good character, I've gotta try THAT one day! Plus hes played by Kevin Michael Richardson no one sounds more badass than him! Best Villian laugh ever! Then theres Malcolm Betruger from Doom3, don't know a lot of the back story behind him. Lets see, Hannibal Lector, go cannibalism. And of course Demogorgon! Prince of bloody demons, probably could put Lolth on a cracker and have spider jam toast! As for hero? Drizzt, love him to death! Hes just awesome. And Haerdalis, sorry prime dwellers but I'm a planewalker first and foremost.

The Elder God was good, but I think Mobieus had him beat in terms of good villains.

The Elder God was a good villain, and a damn good user on top of being (presumably) a god, but Mobeius was a religious fanatic villain! And damn if he didn't love his job.
